Thanks a lot for the comments and explanation. I will prepare a V2 and simply flip the to the other side. That should both fix it and also make the assmble a bit cheaper (as I have an FPC connector on thr bottom side already). I am still not sure by which detail I could recognize that it is a "sunken component". All the images in the component library show the led facing upwards. How can I notice this before holding the assembled board in my hands :)

I have been wondering the same. What if their library part is wrong? I have seen a lot of components with wrong 3d models. But your case is the first one I have seen with a wrong footprint. This is obviously their error. In my experience, the only thing they will do is apologize and give you a coupon. Negotiate for a better coupon value, that's the best you can do. For my orders, You would be surprised to know that they have assembled BGA orders perfectly but messed up one order with basic LEDs. unbelievable I am a regular customer since 2019. So far the error rate has been acceptable, only once a year or so. But absolutely no refunds. Especially for PCB Assembly orders, They have the best lead time, Prices are also much better. So even if they mess up 5% of the boards, I am okay with it. Well, at least going forward you will be aware of these risks. For low quantity orders, this is applicable for most manufacturers.

What are the error messages? I can see many things that don't look right. The 7812 will do nothing from a 12V supply and the diode across it will also ensure that. What is going on at the left of the timers? Move that link to the left, away from the other pins, for clarity if nothing else. Try to avoid connections going through components for the same reason. If this is the standard version, it like to see the interconnect dots on all points of contact. Extend the connection lines into the components a little more to achieve that. The Pro version is not so fussy.
