[Newbie] Replace PCB component with holes for wires

Hello guys, I'm sorry but I'm quite a beginner on all of this that need some basic help. I have a PCB designed and created via JLCPCB that needs to be updated. It's working inside an enclosure box but now a new version is needed. The changes consists in "shrinking" it and move 2 mosfets out of the PCB to a heat sink on the product enclosure. Also, there are 6 LEDs that will no longer be installed directly on the PCB but on the enclosure in a front panel. My problem is on how to have the PCB show holes (vias?) to weld some wires for the leds and mosfets? In a similar way, I'm considering micro JST connectors for the leds, but if I add the connectors to the electrical diagram, the PCB turns out ok but I no longer see the leds on the electrical diagram... Can anyone give some hints or point me in the right direction? Thank you all!
