Do you mean that you are trying to transfer a signal from a track on one layer to a track on a different layer using a via or a multi-layer pad?

Do you mean swap everything from top to bottom and vice versa ? If so select everything on Top Layer and set it to Document layer, then set everything on bottom layer to top layer, then everything on document layer to bottom layer
