@UserSupport @andyfierman I worked out what was going on. One of the pads belonged to a component. I didn't quite realize this, because the component only has one pad, no silkscreen and the label and name are turned off. When I selected the whole component (using a mouse-lasso) instead of just pad (using ctrl-click) I was able to align it with the pad.
