The board I am designing has 2 schematics which are merged into one pcb when I use "Convert to pcb".
Is there a way apart from creating a new project to have separate pcbs?

Not in EasyEDA Std.
The Pro edition supports multi-board design but may be a little harder to learn than EasyEDA Std:

Because in EasyEDA Std, all schematics in a project map to the same PCB in that project.
You can have more than one PCB in a project but each PCB will still comprise all the schematic sheets in that project.
