There appears to be a problem with the way that clearances assigned to copper areas in the Copper Area Manager are applied with respect to the priority Order that areas are set to.
At the date of posting this topic 220307, the Order number of a copper area sets its priority such that lower number ordered (i.e. higher shape priority) areas are in effect placed above higher number ordered (i.e. lower shape priority) areas. This means that if two or more areas overlap then the shape of lower number ordered (i.e. higher shape priority) areas will take precedence over those of higher number ordered (i.e. lower shape priority) areas.
It would be expected therefore that the clearances assigned to lower number ordered (i.e. higher shape priority) areas would also take precedence over those of higher number ordered (i.e. lower shape priority) areas.
However, as Examples 0 to 3 in the following project in support of this Bug Report show, this is not what happens: the clearances assigned to higher number ordered (i.e. lower shape priority) areas take precedence over those of lower number ordered (i.e. higher shape priority) areas.

This behaviour of clearances with the Order of copper areas and the complications and confusion this causes is also described in the following Feature Request:
