The stencil only for SMD components, not for through hole. if you want to add a circular or retangular on the toppastemasklayer, you can add a solid region on toppastemasklayer. and move it on the through hole.

Thank you but I already know that, I don't need to add anything to the TopPasteMaskLayer, on the contrary, I need to REMOVE pads from the TopPasteMaskLayer, but the layer is empty in EasyEda PCB editor, there is nothing I can delete there, the pads appear on the gerber-viewer, some pads are ok but others I need to remove them from the stencil and don't know how to do it, I don't have any Gerber Editor and dont want those holes in the stencil.

Thanks I discover the solution: You can’t use pads because they will generate automatically the same form in the stencil, you must use Solid or Track for the same shape of the pad you had, and then create SolderMask.

When you want to edit any layer, look at the section of layers where it says Top, Bottom, and so on, one is silkscreen layer, and you  select it and edit the silk screen.
