How to Exactly Place PCB Holes for Base Support as per the dimension?

Hi, I have been using the Pad's of $mm Height/Width of the hole, for my Base support of the Box to fix the PCB with Screws, and a drill hole of 3mm, The problem is the exact dimensions to match with my Box Holes with PCB pads, I used the distance meter and placed accordingly, but there was an error of 0.5 to 1mm with matching of box hole with that of PCB? Any ideas to exactly deal with this kind of problem
