How to add copper wires (not tracks) to a PCB

To reduce turn-around times on my prototypes I am going to use a CNC machine to cut tracks. To make this as simple as possible I want to use single sided but this usually means adding a few directly soldered point-point wires. As I go through the pcb layout phase what is the best way to define and place the pads for these wires?
