You can add a Solid Region set to No Solid on all layers around the hole. The correct way to do this is to create a Footprint of the hole with the No Solid region round it then save it with a unique name and a clear description. In the schematic place a suitable symbol for each hole with the name of the Footprint assigned to it. When you do Update PCB... the hole will be pulled into the PCB.
