There is no limit to the number of nets or components you can have in a schematic and hence on a board. However, without seeing your project (because it is private), it sounds like you are not adding or removing components in the right way and that is why you are seeing part disappearing apparently erratically. Actually there may be a limit as whatever database EasyEDA are using, you usually pay more for the licence fee depending on the max number of records.  However you are nowhere near it - I suspect it's in the tens of thousands.
