Is there a way to improve or automate finding and fixing duplicate schematic ref des?

If there are duplicate reference designators in a single or multisheet schematic, when it is to be passed into PCB layout then an error message is shown. The user sees a similar error message when running a simulation too. Running the Schematic Design Manager also show an error message. Suppose for example there are three resistors labelled, R3. Using: **Super Menu > Miscellaneous > Find Component... > R3** it is only possible to find the first instance of R3. To find the second instance the reference designator of the instance of R3 that has been found must be changed to `R?`. Running: **Super Menu > Miscellaneous > Find Component... > R3** again will then find the second instance. To find the third instance, the reference designator of the second instance of R3 that has been found must also be changed to `R?`. Is there a way to improve or automate this process?

Do you mean reset all duplicate instance to R?, and then do an annotate ? If Yes, we can. But you need to open all of the schematics firstly.
