Jumpers in Schematic not available in PCB ?

It is common to have jumpers in schematics due to the way
components orientate. How does one then overcome the limitation of the
pcb conversion being unable to recognize jumpers ?

Perhaps there is a part I am not seeing yet, that distinguishes where paths
do not, or cannot on the schematic physically join, but never the less have to be drawn
across one component to get to the next.
