Although all tracks are connected a few lines stay visible. The connections are all to ground so why don't they disapear?

That is because at 1mm clearance you have some copper areas that are connected to pads assigned to the same net as that assigned to the copper area but which are not connected to each other. Hence the net is incomplete as you would see - and be warned about - in the PCB Design Manager.
Reducing the clearance to 0.5mm allows more room for copper to pass between pads and other clearance bottlenecks and so connect them all up.
