You can do this by hand for each label by clicking on just the label and then setting **Layer** to `Bottom SilkLayer` in the right hand Properties panel. Unfortunately, the way the EasyEDA Source file syntax works, when you swap anything from one side to the other, the object is redrawn so all the XY co-ordinates change. If you create a simple PCB with say a resistor R1 on it one the top side and then look at the changes in the EasyEDA Source file when you swap the label from the top to the bottom side, you will see that all the XY coordinate data for the text has changed. It may be possible to do this coordinate transformation via the API but it is not a simple search and replace sort of task.

@IBNobody I used code to help you to set the prefix to bottom silk layer, but after change layer, the text will offset, so I try to move it to better place, double check it.
