Replacing just a few components in design without relaying out all

HI, I'm having to change a couple of components in a design due to being no longer available. I've cloned the original project and renamed it with a new issue number. I then deleted the components no longer available and added the new ones but when updating the PCB everything is outside the board outline and needs to be re-positioned. Why isn't it only the new components that need re-positioning?
