I had the same problem as well.  I ended up solving it as follows: 1.  After importing the standard project, create a new Board by right-clicking on the new project folder 2.  Right-click on your schematics group (not the individual pages) and select Set As New Board (I know - the language is funky) - this will create a new board with blank schematic and PCB (dark green icon) 3.  Right-click on your PCB and select Set as New Board 4.  Delete the blank schematics and PCB 5.  The schematics and PCB should now be in sync Heads up: even though they're now in sync, the first time you click the Update Schematic to PCB button all hell will break loose.  The migration does not seem to preserve the relationships will and components/net names will be scrambled.  You may have to do a LOT of manual correction!
