My latest board designs include via points - are the via points designed to connect a trace on one layer to a trace on the other? I just had them fabricated and that does not appear to be the case.

Yes.
If you do not have holes in them then you just have pads on the top and the bottom with nothing to connect them.
Depends what you are using the vias for.
For most purposes the default via parameters in the **Via** tool in the **PCB Tools** toolbar should be OK.
