When you imported to the PCB, any errors? Are you sure all parts have connected their package?

I think this is the reason.
Your schematic's pin is not match the Package's pad number.
for example,
the resistor 's pin is 1, 2 , but PCB's package's pad number is A1 A2.
so there is the problem.
