Without sight of your project it is difficult to give an accurate, detailed response but in general if you want to connect wires directly to a PCB using through holes, then the simplest way to do it is to find a single pin header with a though hole diameter that is big enough to get your wire through and then place that in your schematic. Then when you convert the schematic to PCB it will pull in the correct PCB package/footprint.
