I forked your project.
Here is my unaltered clone of your schematic:

and when I press:

then I get an untracked PCB as I would expect:

Select the Track tool:

and then join up the device pins. As you do this, the blue "ratlines" will be replaced with tracks. You can put tracks on top and bottom layers.
